In a nutshell:

1) There's nothing in the rules about remote servers disappearing once there is no ICE or asset/agenda/upgrade in it.

2) Even though that's not in the rules, everyone plays as if the server disappears, which is consistent with the original Netrunner rules that specifically said that the server disappears.
