I keep all my mythos decks separate and hardly ever shuffle any deck. I roll a die to determine from which mythos deck the next cards comes. I in fact have two the story continues cards in my main deck which is a combo of Lurker and the main deck and its only purpose is to create a beloved of Bast, which it has never done.I any of the players want to shuffle a deck, they can (as long as they don't rifle shuffle the decks).
None of this makes any difference because the Ancient One is going to do what it is going to do no matter what you do.
