The whole concept of the Borg is almost overwhelming power that takes every ounce of defense to resist. The idea of a Borg cube on the board being taken down by one or 2 ships is ludicrous. The bottom line is that the Borg are not a realistic choice for a player controlled race without modifying them in such a way that they lose that incredible strength that defines them. They are just too overpowered.

The ST:CCG implemented the Borg very well (I thought); the operated by a completely separate set of rules that placed huge restrictions on them, like only being able to send a single crew card on away team missions (the Borg only ever send a single scout at a time) and prohibiting their actions to those allowed by their current objective card. Something like this could be implemented to retain the Borg's scariness, but still keep them in check.
